Fast & reliable transition design using MRMaid: new analysis & results

Abstract:  MRMaid [1] (pronounced ‘mermaid’) aims to answer the most challenging question faced by researchers attempting to perform MRM (multiple reaction monitoring), namely, from a gene or protein sequence alone, which peptide-product ion transitions should be monitored? MRMaid is a publicly available software package that predicts MRM transitions by combining knowledge of optimal transition properties - taken from expert practitioners & literature - with MS/MS evidence derived from interrogation of a database of peptide identifications. It is based on selecting proteotypic (unique) peptides for each protein & filtering them by user-defined criteria. Here, we show MRMaid’s latest performance results using new datasets.
